Thesis Preparation

The following information is provided to assist Chemistry graduate students as they prepare their theses. If graduate students have any questions that are not answered by this guide, they should email the Chemistry Education Office (questions about department policies) or MIT Libraries (for questions about thesis formatting, etc.)

Degree candidates must fill out the Degree Application via WebSIS at the start of the term. Important dates and deadlines (including late fees) for the upcoming academic year are listed below.  It is strongly advised that degree candidates apply for the degree list even if there is uncertainty about completing the thesis defense and submission by the  deadline, as there are no penalties for being removed from the degree list.

Students must successfully complete the thesis defense before submitting their final, signed thesis.

**Please note that the Specifications for Thesis Preparation were updated in November 2022. Please make sure you use these new guidelines.**

May 2024 degree list.

  • Degree Application Deadline: February 9, 2024 ($50 late fee if submitted after this date, $85 late fee if submitted after April 12, 2024)
  • Thesis Title Deadline: April 12, 2024 ($85 late fee if submitted after this date. If your thesis title is not finalized by this date, please enter your current working title and the final title can be updated later)
  • Thesis Submission Deadline: May 10, 2024
  • Last day of work in the lab: on or before May 29, 2024. If you plan to end your RA appointment earlier than May 29, 2024, please contact Jennifer to review your timeline.
  • Your degree will officially be conferred by MIT on May 30, 2024
  • Information about the MIT Health Plan and graduation will be available online here.

September 2024 Degree List

  • Degree Application Deadline: June 14, 2024 ($50 late fee if submitted after this date, $85 late fee if submitted after July 21, 2024)
  • Thesis Title Deadline:July 19, 2024 ($85 late fee if submitted after this date. If your thesis title is not finalized by this date, please enter your current working title and the final title can be updated later)

Scheduling your Thesis Defense

All PhD candidates must have a Thesis Defense. As soon as your defense is finalized, please email the Chemistry Education Office with the date, time, location, and thesis title . Thesis defenses are strongly encouraged to be in-person.  If there are questions or concerns about an in-person defense, please reach out to Jennifer Weisman. When thesis defenses are on campus, we recommend reserving a room once the defense date is finalized, student can reserve department rooms through the online scheduling system or request a classroom via this form .

Degree candidates should provide their advisor with a copy of the thesis at least two weeks before the defense and provide their thesis committee chair and member with a copy at least one week before the defense. However, degree candidates should talk with their advisor, committee chair, and committee member to find out if they need the thesis further in advance or if there are preferred formats. Degree candidates should allow time in between their thesis defense and the submission deadline to make edits and submit the final copies.

Please note that most receiving a PhD degree are required to present a seminar as part of the thesis defense. This seminar is open to the department. The degree candidate is responsible for providing the Chemistry Education Office with information about their thesis defense at least two weeks ahead of time. Following the seminar, the candidate will meet privately with the thesis committee.

Thesis Formatting

The Institute has very specific requirements for thesis preparation, which were updated in November 2022. Specifications for Thesis Preparation is available on the library’s website and should be read very carefully. The MIT Thesis FAQ may answer additional questions and a helpful checklist is also provided. The specifications also include information about copyright and use of previously published material in a thesis . Do  not  rely on any templates or prior theses from your research group – they may not reflect the most current guidelines. We have highlighted some especially important points below.

  • The title page of the first copy will be digitally signed by the author, advisor, and Professor Adam Willard. The title page should contain the title, name of the author, previous degrees, the degree(s) to be awarded at MIT, the date the degree(s) will be conferred (May, September, or February only), copyright notice, and appropriate names and signatures. Degrees are awarded in Chemistry, regardless of your specific research area. Regardless of when you defend or submit your thesis, the date of degree conferral must be May/June, September, or February.
  • As noted above, the title page will be signed by you, your advisor, and Professor Willard. You do not need to have Professor Willard digitally sign the thesis before you submit it, we will arrange to have him sign it. If your advisor has a title (ex., Firmenich Professor of Chemistry) it should also be included under their name. If you are not sure if they have a title, you can consult the Faculty Directory . Professor Willard should have the following listed under his name, on two separate lines: Professor of Chemistry; Graduate Officer
  • Each student should place the appropriate copyright notice on the thesis title page. Copyright notice consists of four elements: the symbol “c” with a circle around it © and/or the word “copyright”; the year of publication (the year in which the degree is to be awarded); the name of the copyright owner; the words “All rights reserved” or your chosen Creative Commons license. Please carefully review the details below, including the file naming format . There are two steps to the final submissions process:

1. Submit the following documents to the Department of Chemistry:

  • An electronic copy of your thesis in PDF/A-1 format (with no signatures)
  • A PDF of the digitally signed title page and committee signature page (using DocuSign to obtain signatures)

Please send an email to your advisor, Jennifer Weisman, and William McCoy, which includes the 2 PDFs above and the following text:

“Dear Professor/Dr X: Attached is the final version of my thesis. Please use reply-all to this message to indicate your acceptance of my thesis document and your recommendation for certification by my department.”

**Note: if your thesis document is too large to send via email, your email can include a link to access the document via Dropbox, Google Drive, etc.**

2. Submit your thesis information to MIT Libraries here . Choose to opt-in or opt-out of ProQuest license and publication.  Include the same copyright and license information that is on your thesis title page. Note: this does not involve submitting your actual thesis.

  • After the defense, the student and thesis committee reach agreement on the final thesis document.
  • Students should follow the format specifications as stated in the Specifications for Thesis Preparation . Do not print or physically sign pages.
  • Students will have the thesis signed electronically through DocuSign. This process is described in detail in the section below.
  • The title page is always considered to be page 1, and every page must be included in the count regardless of whether a number is physically printed on a page. The entire thesis (including title page, prefatory material, illustrations, and all text and appendices) must be paginated in one consecutive numbering sequence. Your committee signature page should be page 2. Please see the  Sample Title Page and committee signature page for reference.
  • You will still include the title page and committee signature page in the full thesis PDF, they just won’t have any signatures.
  • The digitally signed title page and committee signature pages should be in one PDF, separate from the thesis document. This avoids a DocuSign tag at the top of each page of the full thesis. Please use the following naming convention: authorLastName-kerb-degree-dept-year-sig.pdf (ex., montgomery-mssimon-phd-chemistry-2021-sig.pdf).

Thesis Hold Requests

Details about requesting a thesis hold are available here and the requests are made to different offices based on the type of request.

Written notification of patent holds and other restrictions must reach the Institute Archives before the thesis in question is received, as under normal circumstances, all theses are open and available for public inspection once they have been received by the Institute Archives.

Graduate Student Exit Interviews

In order to best serve the educational, scientific, and social needs of graduate students in the Chemistry Department, it is critically important that Departmental leadership be appropriately informed of issues of importance to graduate students, ideally on an ongoing basis. Graduate student exit interviews provide information that alert the Department to acute issues that affect graduate students and provide data for longitudinal assessments of graduate student experience within the program.Graduate exit interviews are administered to all graduate students departing the Chemistry Department. The exit interview applies equally to graduate students departing with completed degrees (Ph.D. and M.S.) and without degrees.

  • Graduating students will be sent a list of interview questions by the Chemistry Education Office when the student joins the degree list. Instructions about scheduling a time for the in-person or virtual discussion will be included with other informational correspondence from the Chemistry Education Office regarding degree completion. Graduating students will perform their exit interview after the thesis defense so as to avoid making the interview an additional burden.
  • For students departing the program without a degree, the interview questions and instructions for scheduling an in-person discussion will be sent by the Chemistry Education Office at the point in time that a date for termination of their appointment in Chemistry is determined.
  • For the majority of departing students, this interview coincides with the end of the semester, but a rolling schedule of surveys is anticipated.

Postdoctoral/Research Specialist Appointments

If you plan to transition to a postdoctoral/research specialist appointment within the Department of Chemistry at MIT, please contact Jennifer Weisman and  Chemistry HR as soon as possible. Your final signed thesis must be submitted before a postdoc appointment can start. If you are an international student, it is extremely important that you start this process early to allow sufficient timing for visa processing. In addition to talking with Jennifer and HR, please consult with the International Students Office .

We are developing new metal-free catalysts to contribute to the areas of sustainable synthesis and hydrogen storage, both of which play a crucial role in realizing a sustainable society. An important aspect of our research involves quantum mechanical calculations, which guide and complement our synthetic and experimental work. Anyone interested in conducting synthetic organic reactions and/or investigating the mechanism of complex catalytic reactions through a combination of spectroscopic methods and computational chemistry is welcome to inquire with Urs Gellrich about a potential project.

The Department of Organic Chemistry has an extensive research program. This research program covers many areas of experimental and theoretical chemistry including metal catalysis, asymmetric synthesis, several areas of bioorganic chemistry such as carbohydrate chemistry, nucleotide chemistry and enzyme chemistry.

PhD Courses

During the PhD education, a total of 60 ECTS of advanced courses must be completed. The director of PhD studies is responsible for updating the departmental website with a schedule of available courses at the department. The planning of courses for the each PhD student should be done in conjunction with the establishment of the ISP.

KO41001 Teaching Chemistry at the Department of Organic Chemistry (2 ECTS)

This postgraduate course is designed for PhD students in Chemistry with little or no experience of teaching, and is focused at teaching assignments as assistants leading labs, exercises, or supervising master projects.

KO41002 Philosophy of Science and Ethics at the Department of Organic Chemistry (3 ECTS)

This is an introductory course about the Philosophy of Science and about good research practice. The course contains lectures by invited speakers, group discussions and written assignments.

KO41003 Writing Science at the Department of Organic Chemistry (3 ECTS)

In this course, PhD students will develop their proficiency in writing scientific articles and reports in English. Topics include: i) Building an article outline; ii) Writing section-specific topics (experimental section, introduction, results and discussion, conclusions); iii) Principles of good writing; and iv) Writing style. The course covers lectures by invited speakers and written assignments.

KO41004 Communicating Science/Arrhenius Seminar at the Department of Organic Chemistry (1 ECTS)

The course is focused on oral presentations and poster presentations of chemistry research for PhD students. Discussions and presentations will be focused on the organization of oral presentations, and give general advice on how to convey a message.

KO40001 General Organic Chemistry (10 ECTS)

The aim of the course is to provide the students with a broad understanding of organic chemistry. The course provides the students with a general introduction and basic understanding of areas such as chemical bonding, computational chemistry, spectroscopy, X-ray structure analysis, catalysis, photoredox chemistry, organocatalysis, green & sustainable chemistry, chemical biology, computer aided literature search and computer aided synthesis planning.

KO40007 First Aid Course (1 ECTS)

The aim of the course is to provide an introduction to First Aids. The course is compulsory for all graduate students and recommended for all other researchers and personnel at the Department of Organic Chemistry.

KO40002 Advanced Organic Chemistry (15 ECTS)

This course in advanced organic chemistry emphasizes on the most important aspects of reactivity within the field of organic synthesis. The students will gain a deeper mechanistic understanding of organic reactions as well as a broader knowledge regarding organic reactivity.

KO40003 Physical Organic Chemistry (15 ECTS)

The aim of the course is to complement the education in organic synthesis and catalysis with an advanced perspective on the physical origin of chemical reactivity in organic molecules. The main emphasis is placed in the fundamental aspects of bonding, conformation, thermodynamics, kinetics that allow to explain and predict the behavior of chemical systems.

KO40004 Advanced Catalysis by Transition Metal Complexes (10 ECTS)

In this course, PhD students will develop their proficiency in organometallic catalysis towards organic synthesis. In addition to the lectures, the PhD students will develop their proficiency in reading and disseminating modern organometallic research articles, as well as in discussing and proposing reaction mechanisms in the exercise classes.

KO40005 Practical NMR Spectroscopy for Organic Chemists (7.5 ECTS)

After completion of the course, the PhD student should be able to perform NMR experiments and interpret NMR spectra from organic molecules.

KO40006 Theoretical Organic Chemistry (15 ECTS)

The course is aimed at experimental organic chemists intending to use quantum chemical modeling in their research. It involves both quantitative and qualitative aspects of quantum chemistry focused on organic and organometallic applications.

KO40008 Total Synthesis of Natural Products (7.5 ECTS)

The aim of the course is to provide an introduction to selected topics in modern synthetic organic chemistry. The main emphasis will be placed on state of the art methods for stereoselective synthesis and applications to the total synthesis of complex molecules, particularly biologically significant natural products.

KO40009 Modern Methods and Strategies in Synthetic Organic Chemistry (7.5 ECTS)

This course places emphasis on the methods and strategies of synthetic organic chemistry that have been developed, improved, and applied primarily since the year 2000. It is designed for participants who have previously studied organic reactions, mechanisms, and stereochemistry. The goal of the instructor is to build upon basic background material to familiarize the class participants with not only the methods that are commonly used in synthetic organic chemistry but also with the basic approaches for planning syntheses of complex organic compounds based upon the most recently developed methods.

KO40010 Frontiers in Organic Chemistry (7.5 ECTS)

The aim of the course is to complement the education in organic chemistry with exposure to an unrelated research topic to the main activity of the student, and the strengthening of soft skills to complement the technical training. The alternative research topic, which is central to the development of instruction in this course, is aimed at preparing the student for upcoming professional opportunities after the PhD graduation.

This handbook is intended for for both PhD students as well as their supervisors and contains useful information regarding most of the different aspects of the PhD education at the Department of Organic Chemistry.

Individual Study Plan

For each PhD student, an Individual Study Plan (ISP) should be established and handed in at the latest 1-2 months after start of the PhD studies. The ISP template and attachment 5 are found below. The ISP is updated once per year (normally in November); this is initiated by the director of PhD studies who is responsible for distributing the latest version of the form. The forms are filled out by the PhD student and the supervisor together, and are then countersigned by the student, supervisor and assistant supervisor. The ISP is approved by the Director of the PhD education.

Half-time Control

The progress of the PhD studies is evaluated at half-time, either in the form of a licentiate thesis or half-time summary consisting of a report and a seminar.

The department routines for licentiate theses are the same as for a half-time control, apart from that the licentiate thesis is also uploaded in DiVA for open access. The faculty rules for licentiate theses are found on the faculty website.

Three months before the planned seminar, the supervisor and student should fill in a half-time control form , including a suitable opponent, and hand it in for approval by the director of science or the director of PhD studies. If insufficient, written feedback is provided to the supervisor and student. When approved, the form is archived and the student can proceed with the preparation of the seminar and report.

The report consists of a 25-35 page summary of the conducted research and follows the format of a PhD thesis with the published articles and manuscripts attached as appendices.

Four weeks before the seminar, the report is handed in to an evaluation group consisting of the assistant supervisor and the director of science or the director of PhD studies who will assess the quality and give feedback to the student. At this stage it will also be checked for plagiarism. In case the quality is judged insufficient, the seminar will be postponed until the revised report is approved.

Three weeks before the seminar, the report is archived and distributed to the evaluation group and the opponent. The opponent should hold a PhD degree and have no conflicts of interest to the research group.

The half-time seminar is open to the public, and the student first presents his/her work during 30 minutes. After this, the opponent leads a discussion with the student and asks critical questions for approximately 30 minutes. Apart from a scientific discussion, the opposition includes formative feedback on the written report as well as the oral presentation.

After completion, the opponent and the examiner sign a form that is archived at the department. An oral feedback of the presentation is also given to the student by the supervisor and examiner (either the director of science or the director of PhD studies) in connection to the seminar.

Scientific Department Meetings

The department organizes 10 Scientific Department Meetings (SDM) per year. The meetings take place once per month in the Magnéli hall and are open for the entire department. Attendance is mandatory for the PhD students. Each meeting starts with general information concerning the PhD program as well as relevant information regarding safety, seminars, defenses, administration, courses, introduction of new coworkers etc. This is followed by 3-4 short presentations (15 minutes) given by the PhD students, focusing on their current research project. Each presentation is followed by an open question session in which the auditorium (40-50 persons) can discuss and comment the project. The presentations are normally prepared and rehearsed within the corresponding research group of the student and formative feedback is provided by the supervisors after the SDM presentation.

The Department of Organic Chemistry at Stockholm University offers education in organic chemistry at Bachelor, Master, and PhD level. Courses are taught at KÖL and at the department, in well-equipped laboratories where students will master fundamental techniques including: Grignard reactions, substitution reactions, elimination reactions, condensations, enolate chemistry, distillation, chromatography, and basic NMR spectroscopy at the Bachelor level and at the Master level advanced techniques including: Schlenk-techniques, organometallic reagents, chiral separation using both HPLC and GC, high resolution mass-spectroscopy, advanced 1D 2D NMR-techniques, and computational chemistry.

The Department of Organic Chemistry has professional teachers from the whole world and courses are taught in English from the bachelor level. We are pioneers in problem-based education and well known for giving both a deep and broad education in the theoretical as well as the practical parts of organic chemistry. Students will spend about half their time in the laboratories during courses.

Original Research Proposal – Organic

General layout for 4th year orp.

Overview . The goal of the ORP is to have students come up with an independent research proposal. Your ORP should focus on a big picture problem in chemistry. You should pull from multiple areas outside of your area of expertise (synthesis, catalysis, electrochemistry, photochemistry, chemical biology, polymer/materials) to address a contemporary and unsolved problem . Each specific aim should be independent on each other (this will be one of the metrics we will use to assess the ORP). The scope of the project should be that of a postdoctoral fellowship – something that can be accomplished in 2-3 years by one postdoc.

Specific Aims PreORP . You must first submit a one-page, single spaced description of the Specific Aims of your proposal (see formatting requirements below). Consider it an executive summary of your planned proposal. It should include significance (how it fits into the broader field and how it advances the field), innovation, and summary of research plan broken up into 2-3 specific aims. The aims should all focus on solving the problem you laid out, but should be independent of each other (e.g. if Aim 1 fails, Aim 2 is still feasible). This must be approved before writing the full proposal.

ORP. Once your Specific Aims are approved, you must submit a max 12 page double spaced proposal (see formatting requirements below). It should contain the following sections: Significance, Innovation, and Research Plan. The research plan should be broken up into each of your specific aims, and should describe how you will accomplish them. At the end of each specific aim, you should describe potential problems and how you will address them. Include a concluding paragraph indicating what will be accomplished if the proposal is successful.

Formatting requirements : Times New Roman, Arial, or Helvetica. Font size 11 pt. Margins 1 in. Font color: black. Total length of document: Maximum 1 page single spaced for Specific Aims PreORP; 15 pages max double spaced for ORP. Alignment – Justify (i.e. straight edges like in journal articles). Figures should help to communicate the ideas in the proposal. Use ACS 1996 Template in Chemdraw.

Comparison of Soil Carbon Dynamics Between Restored Prairie and Agricultural Soils in the U.S. Midwest

Globally, soils hold more carbon than both the atmosphere and aboveground terrestrial biosphere combined. Changes in land use and land cover have the potential to alter soil carbon cycling throughout the soil profile, from the surface to meters deep, yet most studies focus only on the near surface impact ( 3 and C 4 photosynthetic pathway plant community composition. Comparative analysis of edaphic properties and soil carbon suggests that deep loess deposits in Nebraska permit enhanced water infiltration and SOC deposition to depths of ~100 cm in 60 years of prairie restoration. In Illinois, poorly drained, clay/lime rich soils on glacial till and a younger restored prairie age (15 years) restricted the influence of prairie restoration to the upper 30 cm. Comparing the δ 13 C values of SOC and SIC in each system demonstrated that SIC at each site is likely of lithogenic origin. This work indicates that the magnitude of influence of restoration management is dependent on edaphic properties inherited from geological and geomorphological controls. Future work should quantify root structures and redox properties to better understand the influence of rooting depth on soil carbon concentrations. Fast-cycling C dynamics can be assessed using continuous, in-situ CO 2 and O 2 soil gas concentration changes. The secondary objective of my thesis was to determine if manual, low temporal resolution gas sampling and analysis are a low cost and effective means of measuring soil O 2 and CO 2 , by comparing it with data from in-situ continuous (hourly) sensors. Manual analysis of soil CO 2 and O 2 from field replicates of buried gas collection cups resulted in measurement differences from the continuous sensors. Measuring CO2 concentration with manual methods often resulted in higher concentrations than hourly, continuous measurements across all sites. Additionally, O 2 concentrations measured by manual methods were higher than hourly values in the restored prairie and less in agricultural sites. A variety of spatial variability, pressure perturbations, calibration offsets, and system leakage influences on both analysis methods could cause the discrepancy.
